I got to the checksum test and things went horribly wrong. One of the pins on the FPGA started sizzling and the board got hot as hell. It would, if it didn't hang. I don't know why [lsusb] hangs. I hope nothing else hangs. What do you see in /var/log/messages when you connect the LX9 board? What to you see when you subsequently disconnect it? /var/log/messages doesn't exist on xububtu, or at least the version I have. It got moved ...

Before I left home the other day I did a fresh boot. lsusb before plugging in had stuff, after plugging it in there was a cypress USB development kit entry, so I think everything is fine.

Well I didn't try before it was plugged in, but after it had been unplugged and for a while it was still hanging. I didn't have time to do a full reboot and try again, and I'm going out of town tonight, so it'll be a little while before I can try again / move forward.

Oh wow, that's some awesome information.
I didn't know about the bevel on the flash chip. And I'm glad that I'll be able to test the board piece by piece as its put together.

:-( What happened? I tried to take off the chip that was on backwards (I noticed it smoking when it was plugged into the USB port) and a few pads lifted off... Why would you need a 3-pin jumper cap? J4 allows you to select the source of the +5V rail - either from USB or from an EXTernal source (like the MegaDrive). I'm following this very closely If you do have spare PCBs, do you intend to solder multiple boards and sell the spares? That all depends on how my board comes out.
