Before I left home the other day I did a fresh boot. lsusb before plugging in had stuff, after plugging it in there was a cypress USB development kit entry, so I think everything is fine.

Well I didn't try before it was plugged in, but after it had been unplugged and for a while it was still hanging. I didn't have time to do a full reboot and try again, and I'm going out of town tonight, so it'll be a little while before I can try again / move forward.

Why would you need a 3-pin jumper cap? J4 allows you to select the source of the +5V rail - either from USB or from an EXTernal source (like the MegaDrive).
